Even though your dealership might say that they will change your ECM and still cover your warranty, that does NOT mean that any other dealership will. Furthermore, if your engine blows up and you need $10K worth of repairs, don't be surprised when even your dealership tries to get out of it (especially when Saturn corporate says that you aren't covered).
Now, is it likely that this will happen, NO, but it is certainly possible.

Tech's Input: Assume anything bolted on the car by a non-Saturn authorized dealer or manufacturer will void the warranty for all parts related to the bolt on. When in doubt, ask your Saturn service manager.
Case in point: ECM's for 2.0 and 2.4 engines. SMS offers them for $500...but GM is now hinting that they could "reprogram" your stock ECM and give you a HP boost for x amount of dollars. What does this equate to? SMS and Saturn are competing for you $...hence...SMS parts are probably not covered under GM's warranty. If you blow your engine with a SMS PCM, it's coming out of your wallet, not GM's.
SMS is an amazing after market company that specializes in Saturn's, but it's still AFTER MARKET. It says so right on their website (probably for leagal reasons).
